Unfortunately, repair installs can do this. You mentioned that your programs are still present, but the shortcuts are gone. Shortcuts are easy to add back. The first thing to check is to see if the programs still work. Open up Windows Explorer and go to Program Files. Open up each subfolder and doubleclick on the executible icon for each program to see if it runs. If it does, you'll have to manually recreate the shortcut (yeah...it's a pain). Do you know what happened to cause your computer to stop booting? i.e. was it the installation of a partucular program or after visiting a certain site?
